I’ve tested with an export of Advanced Search results.

Advanced Search filter: [tag[HelloThere]]

From what I can see, only the links to tiddlers get replaced with plain text.

I hope you can see how this exporter can easily be modified to replace the “internal” tiddler links with links to the tiddlers in the master wiki.

It just involves grabbing the master wiki URL, and involving it in a tweaked regexp setup.
